 Bacteria in the throat will most likely not affect the penis because bacteria are specialized to attach themselves to throat tissue and cannot easily latch themselves onto other types of tissue.
As for you. You're good as long as it doesn't touch the sore part of your throat only because it may irritate an already sensitive area.

It seems that it matters what is causing your sore throat, a cold or another virus. Get that info and do a bit of research and you'll be able to figure it out.
Personally, it seems like a bad idea to me, both for your throat as well as his penis.

 I would imagine if you tried to swallow that could aggravate things, but so long as you want to, I don't see why not. But as always, let pain be your guide. If it starts to hurt more or something, stop. Is there a reason you don't want to wait until you're better though?

 I personally wouldn't just because. But I did google it and everything that I read stated that it was not unsafe. The information stated that a man could not catch your cold thru his penis...and that in fact, there is some studies seem to point toward semen actually helping the sore throat. (hmmm...I wonder how much of our tax dollars went into that study, and exactly who participated? hahaha)

I really think that you should not, for a couple of reason. I am all for bjs but there are somethings you need to consider, primarily his and your health.
As for yours, it could really hurt to have something as imposing as dick in your mouth when you are not feeling well. An aggravated throat due to illness, like a cold, would already hurt and to add the added stress of the blowjob could cause you a lot of pain.
Considerations of your partners health, is that the dick is a very vulnerable region for keeping bacteria. He could catch what ever it is you have.
Finally, I ask if you would want him going down on you if he had a sore throat, or cold. If you answer like I would stay away from the BJs till you feel better.
