I mean it could be for a number of reasons. Perhaps he's just shy.
None of us can even begin to know why. We can only guess, and that's not going to help, is it?
You are the only one here who has direct contact with him, so I suggest you simply put it to him nicely and ask him if there's a problem with you seeing him without his boxers on.
Be understanding - just in case he does have something he's embarrassed about, whether it be a birthmark, a spot, three testicles or even pink pubes...just assure him that whatever it is, it's never gonna be a problem with you.

This could be for a number of reasons. Perhaps he has some kind of penile disfugurement?or perhaps he has something he dont want you to see maybe warts or something else nasty?Either way you need to talk to him about this and get to the bottom of it once and for all.
