 Could be he is hitting your cervix when he is on top. Could be that you aren't "lubricated" or aroused enough .
If it hurt try another position.

 I'm guessing it was not the fact that he was on top that it hurt, but the fact that he was in control of the speed and depth. Next time do a lot more foreplay and lube so it won't matter if he starts out a little too quickly for you. Also tell him to go very slowly at first, don't just try to jam it in there in one quick movement.
