Hi, has she been to her gynecologist? There may be something going on that needs a medical check up. If the pain is recent, there may be an infection or perhaps something more serious. Just to be on the safe side, see a medical specialist.
All the best.

Different positions is a good start. Also lube if she feels dry, b/c friction can really hurt sometimes. Having sex very frequently, can make anyone sore after a while, so if you been going at it like bunnies for a while give her some rest. Spending more time on foreplay, it'll help her relax more and get in the mood. If none of this alleviates her discomfort, she might want to go to the Gynecologist. Of course talk to her see what she likes and wants and see if she can pinpoint what the problem is.

First you should sit down with your girlfriend and talk. If the size of your penis is truly the problem then try different positions until you guys are comfortable with one that you both can enjoy. My husband has a mole on his penis and certain positions hurt when we have sex but we have found other positions that feels great to both of us. Good Luck and enjoy the moments.
