Is there a way for a man to pay an anonymous compliment to a woman without it freaking her out or making him seem creepy? (Like for instance by e-mail?)

Nope, it'll always be creepy if someone compliments someone without saying who they are, how they know each other and where they saw them. If you want to compliment someone then do it in the moment face to face.

And honestly, what would the point BE in making it anonymous? Wouldn't you WANT her to know the person behind the compliment?

What is your motivation for NOT telling her in person, Or in a manner where she can respond to it?

Actually it is totally wrong to give an anonymous compliment.If you know her and on talking terms with her just wait for the opportunity to rise to compliment her and be true and natural, don't overdo it.
