Yes, on top of the condom so his lubricated condom slides in and out of your vagina smoothly. Having it under would as everyone has said here, defeat the purpose, as you would actually be lubing the condom and the penis... Which in this case, would the condom fall off while having intercourse...? Hmmm... [ponders]

 Well it is safe to put the lube on his penis, but wearing a condom on top of it then would defeat the purpose. While using a condom, the lubrication must go on the outside, as it is used to ease the contact between him and you.
