I feel fine now. I just don't know. I did tell him that i felt funny down there.

 It sounds like he has done something to you.. I cant think of any other explainations for bruises on your arms and feeling 'funny' down there when you woke up if he hadnt done anything to you.
I would report it to the police if you know for definate that he has without your consent because its totally wrong for a guy to do that to someone, especially someone as young as you.
I would go to the doctors and ask to be checked over as a precaution.

Funny how? Sex leaves traces. Fluids and possible bruising and sore muscles especially if you are inexperienced.
The bruises on your body, you don't have this normally I presume and couldn't have been caused by what you did when you were awake?
He might have done something. What is odd is that even full intercourse wouldn't cause bruises on your arms and legs unless you fought him in your sleep.
You know what your body was like when you woke up. What would have caused that. It seems like something happened and it sounds an awful lot like rape and even possible abuse.
Even very active sex rarely results in multiple bruises unless you are extremely susceptible to them.
