 well anal sex in itself can cause you to get a bit gassy lol. it pushes air into your intestinal tract and can cause bloating. and as we all know, bloating definitely leaves us feeling slugish and not feeling well. but this is only temporary.
i am relatively certain that cumming inside has nothing to do with how he's feeling. i wouldn't worry about it at all. if the pain persists for a period of more than a few days, however, it's time to hit up a doctor.

Maybe he suffers from postorgasmic illness syndrome? That means, some people feel really bad after sex, they get headaches or in a depressed mood.

 Maybe he was hungover or caught a cold? No you can't get ill from cum. You can catch std's though so you need to wear condoms, but std's won't show any symptoms after 24hours, they take much longer.
